In the Atlantic, all the Germans had was the Graf Spee, the Bismarck and the Tirpitz. The Bismarck had one famous sortie when it destroyed the Hood and the Prince of Wales, but then it was hounded and finally sunk by surface ships (with help from a torpedo bomber from the Ark Royal). The Graf Spee had some success as a raider of commercial shipping (they allowed crews to disembark before sinking the ships) before being hounded by a huge Allied task force. After a fire fight, the Graf Spee limped into neutral Montevideo and eventually was scuttled there. The Tirpitz spent most of the war bottled up in a North Sea port. So while I don’t dispute the facts OP presents, I’d suggest the ships the subs sunk were mostly destroyers and other smaller ships.

Uhh what? During the battle of Leyte gulf the heavy cruisers Maya and Atago, and the light cruiser Tama were sunk by US submarines. In addition the heavy cruiser Takao was damaged and forced to return to port (also depriving the force of two destroyers). In addition USS Tang made an attack against a Japanese convoy brining in reinforcements to the battle sinking two large freighters (~7000 tons each), possibly a destroyer, and herself with her last torpedo. As for Midway. US submarines were involved, not successfully, but they were there. USS Nautilus made several attempted attacks on the Japanese carrier force. At one point a destroyer that had stayed behind to depth charge the sub and was racing back to the carriers pointed US pilots towards the location of said carriers. Later the Nautilus put a dud torpedo into a carrier (probably Kaga). USS Tambor famously put out a really awful sighting report, but somewhat more amusingly the response of the Japanese ships to seeing the US submarine resulted in two heavy cruisers colliding, taking both out and causing enough damage to the Mikuma that she was later caught and sunk by US dive bombers. Also, not terribly relevant to this discussion but Japans only real success in the battle was her submarine I-168 sinking a US carrier and destroyer.
